- Often overlooked when replacing a transmission, dowel pins play a critical role in aligning the transmission to the engine. This video shows you how to make sure they are doing their job properly, along with tips on how to remove a stuck dowel pin from the transmission case.
I've struggled and have been unable to align my transmission to get my transmission back in. The pin stayed in the tranny when I pulled it, so I thought it was supposed to be that way

Bought a doner car for the transmission, owner said motor developed a knock. He said just had transmission rebuild, but then flex plate broke, had flex plate replaced and then engine started making knocking noise so he parked it. I removed transmission to find new flex plate again broke, no dowel pins, lose home depot replacement bellhousing bolts, lose rounded torqe converter bolts. Plan to replace transmission bellhousing bushing and seal. Find or mfg new alignment dowel pins, find oem bellhousing bolt set, find oem torque converter bolts, find oem crank bolt set, blue lock tite all.. finally measure torque converter pilot, and crank pilot to see if a brass shim stock ring is prudent ???
Removed engine assembly due to blown head gasket, after the job done, engine sound changed and flexplate broke within days. Bought new flexplate and after a week broke again. Mechanic then noticed that one dowel pin is missing , after both dowels installed , engine sound changed and car fixed.

Technically the torque converter should be pushed back and not flush with the fly wheel upon mating the engine and trans. So it couldn't cause misalignment or them not mating. That's something you would discover upon trying to install the torque converter bolts
Thank you Danger Ranger, you are correct the Torque Converter should be set back while bolting the bell housing to the engine block. This will insure the Torque Converter is properly engaged to the transmissions pump gear. Typically 1/8" of a gap between the Torque Converter and the Flex plate is common before bolting the two together.
