I always thought of it as this Tardis being special and wilful, and hence having it's own ideas of the best ways to do things, particularly when the Tardis is doing most of the work itself and has infinitely precise control. A time lord cannot fly one that way. Without the breaks on any slight impulse would send a Tardis light years in a direction and a decade through time. In order to get any sort of accuracy in landing they need to balance 'thrust' against the brakes. The brakes are a practical requirement, rather than a theoretical one. It is similar to how fighter jets land with the air brakes out but quite a lot of power. It seems contradictory, but is the safest and most accurate way to fly them. When the Tardis taught River how to fly it, it did so in a way that left the Tardis in charge! River never flew another Tardis, so never knew what it was like to fly one that wasn't so cooperative. My favourite headcanon about the Tardis is that the chameleon circuit is absolutely fine (hence why the Doctor has never been able to repair it). The Tardis just likes that form!
I was never sure whether when Amy says "5 minutes?" if she's just asking for 5 minutes on the planet or reminding him of his promise that he'd be back in 5 minutes when she was little.

It also makes her appear far younger than she actually is, as by this point she's already earned her doctorate and become a Professor, as to not throw the Doctor off with how far apart in the timestream since he's in the beginning of Series 5 and she's past the end of the Series 6 finale.

its a joke, she landed the TARDIS in silent mode which exists for the same reason as the invisibility mode and the ability to offset in time to become intangible, the actual purpose of the noise is presumably to act as a warning to clear the area when a TARDIS is materializing
