To Marlene, Abby, Owen, and the others Ellie's immunity was the gift. To Joel, Ellie herself was the gift.
"Maybe I was starting to buy into that whole 'cure' business. Maybe I just wanted to do right by her."
Ellie deserved a life. She deserved better than to be sacrificed for a cure that may or may not work. Everything Joel and Ellie learned about the Fireflies' attempts failed spectacularly, after all. In the big picture, he sacrificed billions to save one. But in the small picture, he gave Ellie as close a chance as you can get to a "normal" life.
So why do we want to kill Abby as much as Ellie does? Because we've grown to love her as much as Joel has.
