I try to find out what the murder case that is similar to the anime and found nothing at the time, for all we know it may have been one of the death scenes in the missing episode 3 or 4. the story for this series long predates Ninja Scroll. it's based on a novel that combined fiction with historical events. the original title translated was Samurai Resurrection, or Samurai Reincarnation, not Ninja Resurrection.
the anime isn't the first adaptation of it, the story as has been done several times as live action feature films, most recently in 2003. but the best known version came out in 1981, staring Sonny Chiba as Jubei Yagyu, and Tomisaburo Wakayama playing his father Munenori Yagyu. audiences in the west would known Wakayama as Lone Wolf from the Lone Wolf & Cub film series, and they would know Sonny Chiba as Hattori Hanzo from Kill Bill. in Japan however, Jubei Yagyu was Sonny Chiba's most famous recurring role, having played him many times in film and television, and Jubei Yagyu was an historical figure. in Japan, Jubei Yagyu is way more famous than Jubei from Ninja Scroll.

Ninja Resurrection is an adaptation of a Japanese novel called Makai Tensho. You can find an article about it on Wikipedia. I don't think the book has been published in English, but there HAVE been several live-action films based on it. If you want to get an idea on how the story of this anime MIGHT have ended, then you can check out those films at least. Fun fact: The book's main villain WAS a ninja who used to serve Amakusa Shirou & he only became a ninja to learn how to summon demons & create undead. The synopsis says he brought back BOTH Jubei Yagyu & Amakusa Shirou as undead in the book, but I don't know what their roles in the original story were after that. All I have to go on is the synopsis & that's it.

The 1981 movie adaptation by Kinji Fukasaku kind of showed that Shiro lost faith in God after seeing all of his followers get butchered and basically went to the devil as a means of revenge against the Shogunate. I just found out that there are a couple of Japanese live action movies that pretty much have the exact same plot! Jubei Yagyu fights Amakusa Shiro who has been reincarnated as Satan. Apparantly it was popular enough to warrant a sequel, both were directed by the same guy and the titles are known as "Reborn From Hell". They even got Martin Burke to reprise his role as Amakusa.
...LOOK IT UP! ITS TOTALLY REAL!

When the Japanese handle Christianity it's always laughable. I only know of one exception and I suspect that exception is due to Mr Shusako Endo was himself a devout Roman Catholic. Consequently if you want a serious treatment of Christianity in Japan during this sort of time period, Silence and The Samurai are great novels.

Frankly, after witnessing Hollywood, and various western series, films and series use, misrepresent and outright make up ridiculous bullcrap about nearly all other culture humanity had. Seeing the Japanese ignore the basics and shit all over christian mythology is just hilarious to me. And i was raised as a catholic. This is how someone actually knowing greek mythology felt watching the Hercules or Xena series. This is how a Hindu must have felt watching Indiana Jones and Temple of Doom. I think we can have think enough skin and laugh over some over the top fiction like this, instead of acting like children who hear someone speak badly of the favorite saturday morning cartoon.
