A small clarification.
Zeldas are just relatives. They are the descendants of Skyward Sword Zelda (who used to be Hylia)
Link is the one who reincarnates. They can be related (like Twilight Link and Ocarina Link), but it isn’t necessary.
Ganondorf is usually just one immortal bastard.
It’s worth noting that Link had no way of knowing what was going on in the adult timeline so you cannot really blame him for vanishing, especially since he didn’t have a choice in the matter. Though to be fair he might’ve been happier if he stayed in the adult timeline since he canonically grows up to become depressed no one remembers his efforts in the past and lost his meaning in life, having his ghost teach his descendant, not to mention the child timeline has the more disturbing games.
So, to explain the Child vs. Adult Timeline Split by using an analogy:
Imagine a train line with two stations, one at each end of the track. The game starts at Station A, with Link and Zelda as kids, while Station B is 7 years later, after Link wakes from his "nap".
In our analogy, it's at Station B where Link and Zelda defeat Ganon. Zelda feels bad that Link lost his childhood, so she sends him on the train back to Station A so that he can continue living his life. He then warns the people at Station A about Ganondorf before setting off to Majora's Mask, creating the Child Timeline.
However, Zelda is still at Station B, and she goes and does stuff without him. So when Ganon returns to Station B and Link's not there, the Gods flood that station, leading to Wind Waker and creating the Adult Timeline.
At least, that's how I understand it. I hope I explained that well enough, and that it helped at least somewhat with making sense of it.
I’ll try my best to explain why the timeline splits in Ocarina of Time.
When Child Link pulls the Master Sword and opens the Sacred Realm, the Master Sword doesn’t think Link is ready to wield it, so Link is sealed away for 7 years. Ganondorf sneaks into the now open Sacred Realm and grabs the Triforce. The Triforce deems Ganondorf unworthy and shatters, leaving Ganondorf with only the Triforce of Power. He uses it to take over Hyrule and seek out the rest of the Triforce.
Eventually Link wakes up as an adult, gathers the sages and, with the help of Zelda, seals Ganondorf in the sacred realm.
*The bit below is the really important part.*
Zelda sees how much of Hyrule that Ganondorf has destroyed so she uses the Ocarina of Time to send Link back in time to prevent Ganondorf from obtaining the Triforce.
This is where the timeline splits.
The timeline where Ganondorf ruled for 7 years, but was sealed in the sacred realm by Link. Where Zelda sends Link back in time *(Adult Timeline / Wind Waker)*
And the timeline where Link arrives in the past and stops Ganondorf from obtaining the Triforce in the first place.
*(Child Timeline / Twilight Princess)*
the third timeline, the fallen hero timeline, is just a “what if” scenario where Link lost
I should point out that the dreams of the Wind Fish are real and it’s not a normal dream. While Link destroying Koholint Island does stop the monsters for good and allowed him to return home he willingly had to kill a lot of innocent people including the girl he became friends with on his journey, Marin. To be fair everyone was waiting for the Wind Fish to awaken.

I forgive him since most don’t know it but he actually said Fi’s name wrong. We have had one game with voice acting where they outright say her name and it definitely wasn’t Fee.
Just pointing it out, the Link we play as in the Wind Waker starts his journey on his 9th birthday, so not that farfetched to think that the other one was 10.
Note: The replies to this comment say that they aren't 10, so I've edited it to Ocarina of Time Link's age due to an interview with Miyamoto directly confirming OoT Link's age, thus indirectly confirming Wind Waker Link's age.
Where does it say it was Link’s 10th birthday? I can’t find it anywhere.
Also since Wind Waker takes place in the Adult Timeline and the Hylians give their children the Hero of Time outfit when they turn the same age as Link when he defeated Ganondorf, Wind Waker Link is probably the same age as Adult Link

@@BudderCobi To be fair Smash Bros. said it was 12, but the game outright states Link is the same age as OoT Link, which Miyamoto states was 9 in an interview for the 3DS remake.
