I took out those bolts too, but I didn't move it around. I put the bolts back in without any trouble, I didn't have to wiggle the engine at all, they just slid in and back into place. Does that mean everything is ok? I'm 14, and I don't know that much about mechanics.
where the drive shaft is, the part you said not to unbolt and remove, what is that called and would you by chance know how to put it back in. I accidentally removed it without knowing about it and get about 4 gears lined up and then I can't wiggle it around enough to line up the rest
Sorry buddy but you're in trouble. I was able to align the gears back by rocking the motor around but after a year or two second gear went out. I suspect a loose spacer inside the transmission chewed it up. I'll be rebuilding the transmission this winter so I'll try to record the process.
I unscrewed the bolts that you mentioned not to remove (@ 0:12secs - 0:23secs ) on my 1985 Honda fourtrax trx250 I didn’t remove the piece though, I just removed the 3 bolts . Do you think this will effect the transmission gears?

All you have to do is remove the clamp holding the boot in place. The shaft will slide out when you remove the engine. Just make sure you remove the engine from the right side like I did at the end. Good luck!

I can also shift threw all five gears, and then down into neutral, so that means my gears didn't collapse right?

It's possible the gears are ok. You could try shaking the engine or roll it upside-down and listen if anything is loose.
