If you hold to the theory that BenJen Stark knew the truth about Lyanna and Jon Snow, it's quite possible that Aemon knew too, or at least suspected. Targaryens seem to be almost be able to smell Taragryen blood.

He was 93, not far off from the actual age of Aemon himself! They took a risk in casting him, as he was already 87 when he started playing the character in 2010. But it paid off, as he brought the sort of authenticity to the role of a very old man that it would have been hard for a younger actor (i.e. someone 'only' in his 70s pretending to be older, as is often the case) to pull off.

Maester Aemon was one of the wisest men in Westeros. He was humble, restrained, and firm. Yet, for all this, he was right to give up the Iron Throne. Aemon Targaryen knew that too many hands reaching for the same sword would result in a great many bloody stumps. Maester Aemon was even offered the chance to serve on the small council, as an advisor to his brother Aegon V. He refused because he knew that his connection to the king would make him and his family a target for corruption. He was truly an exceptional, extraordinary man. Aemon loved his family and his brother even laying down his claims and titles so that he could never be used against him but his beloved brother as well as most of the family he knew were killed in the Summerhall accident. He outlived everyone he loved and his last thoughts were off his brother who in his own right was a wise and capable king.

"Do you know who I was before I came here? What I could off been if I'd only said the word? Of course you do. I met many girls when I was Aemon Targaryen. A future king always does. Some of them were quite forward in their attempts to win my affections. One of them succeed. I was very young."
    "Who was she?"
"Ah, I could tell you everything about her. Who she was, how we met. The colour of her eyes, and the shape of her nose. I can see her, right in front of me, she's more real than you are. We could spend all night trading tales of lost love. Nothing makes the past a sweeter place than the prospect of immanent death."
Maybe I'm in a particularly emotional mood or something, but these lines, coupled with the way Peter Vaughn says, combined with the beautiful violin music, is one of the saddest things I've seen. An old man, in a frozen fort, with not one familial relationship around him, blind to all around, reminisces a lost life he could have led if things went differently. He's an amazingly tragic character. It, along with the heart-wrenching final scene, with that little "Egg, I dreamed that I was young", fucking killed me. He thinks he's back to his happy youth with his brother who he loved, telling Egg that the reality he is in right now is but dream. His last moments are a retreat into his loving past. Its agonisingly sad.

He certainly protected him, watches over John and teaches him, but also trusted him by giving John advice to do what must be done. It's like Aemon foretells John's death by his own men. He says "Kill the Boy, and let the man Begin"... His blindness gave him acute awareness, with sounds, feelings, hearing and smell? Didn't he give John Snow his families House Sword? Quick note in show Aemon Targaryen is the uncle of Aerys Mad King and great uncle of Daenerys and Viserys. In the books he is great uncle of Mad King they skip a generation, Jaehaerys II Targaryen who reign for three years. He was nephew of Aemon Targaryen and Jaehaerys was the father of Mad King not Aegon V Targaryen the only thing show got right is Aegon V (aka Egg) was his brother. So fact he is great, great uncle to Dany and Viserys, Rhaegar and if theory is true he great, great, great uncle to Jon Snow.

That violated the the night’s watch’s code and was a big Security risk. He was unnecessarily hard on people especially Jon. Even after Jon risked his neck to get them information on the wildlings plans. He also betrayed the watch by betraying the lord commander. Mormond even said he had his uses but wasn’t lord commander material. He is the Hillary Clinton of the nights watch because u know he ran when mormond was running because he got there a decade before mormond at least because he was sent to the wall after Robert’s rebellion and mormond was sent a few years after the Greyjoy rebellion.

Aemons entire life and story mirrors Aegons/Jons story. When Jon "killed the boy" and became a man eg took winterfell, rallied the Kingdoms and defeated the dead or even killing Daenerys he always thought back to his grandfathers advice 'love is the death of duty' etc. Aegon refuses the throne just like Aemon and ends up as the last Targaryen at the nights watch just like Aemon. I always liked to think that a small part of Aemon always knew that Jon was his grandson and he would be proud knowing that he did indeed help his family at the end.
