They are a bit similar, but not all the same. Kyoto 京都 has two kanji characters that mean capital city and Tokyo 東京 has the characters for east 東 and capital city 京. Both cities have the character kyo 京 in them.

The reason that the Japanese Emporer or Tenno lasted so long through time is that one important aspect is their religious function as House that came from Amaterasu the sun goddess. So one should imagine Tenno not as worldly leader but more like a Pope.

It'd be more accurate to say that Nihon (which means, non-literally, 'Land of the Rising Sun' [literally it's like 'sun origin']) is called Japan. 'Japan' was how Western explorers (English speakers) translated the Chinese name for Nihon which was something like 'Riben'.
