I think she always knew it was Cordelia, she even mentioned it to her multiple times especially when she said "You have royal blood in your veins..." and "You took my power the minute I gave birth to you." I think she just couldn't cope with the fact that she would have to kill her own daughter in order to regain her strength and vitality, no matter how evil and selfish Fiona was.
