Link and Zelda's friends might become targets, by becoming the new sages to their Era. 3.Clearly, Zelda's trip to that Era wasn't actually an alter so much as a circumstance that already happened. *here me out on 3* The fact that the zelda's murals were covered at the beginning; and that Ganondorf knew there names right a way. Was proof enough that Zelda was destined to travel in time without even knowing. *(Those script writers knew what they were doing)*

Yea thats the double edged sword of having a non linear story progression! On one hand you can experience the story completely out of order!!
