I liked the original game's missiles and torpedoes bypassing shields as well. It did make you think about what the enemy had and how to fight it. The other thing missing in the mod are the shield generator hard points on ships which were the primary target for said missiles and torpedoes because you could quickly eliminate shields without having to grind your way through them. Imagine being able to quickly knock out a Lucahulk's shields.
The mod greatly weakens missiles and torpedoes, especially when you throw in the Korvax corvettes and Diamond corvettes. They shoot down so many of your missiles and lowering your damage output; dragging out the fight and making the enemy ships seem more powerful then they actually are.
As for a lore reason why that was a thing, you have to look at the pre-disney lore.
Pre-disney lore, most ships were protected only with Deflector or Ray Shields, more because of the cost then the effectiveness. Both deflector and ray shields only stopped energy weapons: lasers, turbolasers, blasters, plasma, and ion blasts. Physical objects, such as asteroids, missiles, and torpedoes could pass right through deflector and ray shields unhindered.
Ray shields are the "bubble" style shields most people think of when they think sci-fi energy shields. Their main weakness is that they are all or nothing, either up or down.
Deflector shields are actually a bunch of overlapping flat energy "plates" you can orient in different directions to provide coverage in different ways. Hence Han Solo, "Angle the deflectors while I charge up the main guns." You can end up with "holes" in your shields without losing all your shields when using deflectors, and you can shift and orient the "plates" to partially cover the holes, or protect only certain parts of a ship. The weakness is that it takes manpower and computing power to keep the shields oriented in such a way to provide effective protection.
While Particle shields were available, they were extremely expensive and consumed a lot of energy, limiting what could use them. It was mostly planetary shields that were Particle shields. Particle shields block everything, missiles, torpedoes, and energy weapons.
Huh. I was _huge_ into the EU growing up, but this is somehow the first time I'm hearing about this. Makes a lot of sense in hindsight though!

There's only two Tier One commanders in thrawn's revenge. Ackbar, and the eponymous Grand Admiral. Fall of the republic, I'm not sure off the top of my head.
When I was watching it back during editing I did realise that "well duh, the clue's in the name: *Thrawn's* Revenge", hahaha
No, there aren't any T1 commanders in Fall of the Republic.

Others have mentioned this as well, but I believe that if a planet doesn't have any orbital buildings/defences, enemy fleets can just skip over it, so that might have been where the fleet got to.
Another great episode. Glad to see you solidifying your control of the geonosis region. I've given you grief about not using corvettes. And I still hold you'd benefit from having them. but also you are just melting things with massed Victories and it's hard to argue with results, so fair dues hahaha
I think the original game rules are a more "accurate" reflection of concussion missiles. The "combat shields" are energy shields, more often than not (yes, particle shields are a thing, I'm aware), but conc missiles are impact explosives. So just like you can fly under the energy shields in a starfighter, the conc missiles will just ignore the energy shields and rip apart the hull.
Imo, ion missiles could be more fun. Rip apart shields, and open them up for turbolaser salvos.
I think they made an addon that adds shield piercing torpedoes back for this and Thrawns Revenge
if you need to bring in different ships in defending space battles like rishi you can use the emergency retreat on acclamators and carracks
