There's a second version of "killing everyone but spare Muffet" -- if you failed to meet the Genocide quota for Snowdin or Waterfall (thus fighting only normal Undyne, not her Undying version) then you get the "leaderless" epilogue where there's nobody in charge ... not even the dog.

When doing the genocide route, you kill everyone aside from Alphys due to her watching the player and evacuating the remaining others of the underground if so. But intentionally, based on how the game works , you can't really kill her in any odd means unfortunately.
