This in effect drained the reactor of the majority of its power. That is why the suit lost power. It was simply out of juice by the end. Tony lost consciousness from lack of oxygen due to his suit losing power. As for the reactor lighting up when Tony woke up, I suspect this was more symbolic. The light was out symbolizing that he was dead. After he woke the reactor lit up to signal to the audience that everything was going to be ok. Even if the reactor had consumed most of its power, it still generates power so it could recharge itself and continue to power the suits minimal functions like movement and walking.
That makes more sense, the backup batteries got drained and the arc reactor had to shut down due to overheating from redirecting the nuke. Tony would have lost consciousness in a vacuum, the backpack ejection was probably due to excess heat build up as well. After a few moments the heat dissipated enough that restarting was safe, coincidentally just after hulk roars.
