this was great to see! In Blender 3.3 the view tab with shading settings for wireframe, sold and rendered views is really well hidden you have to know its there to find it and drag it open in the preview tab!
Got a chuckle out of me, by saying it is weird by not having the classic "point light", "default cube", "default camera" in your new scene, just because I have not seen those three things almost a year since changing my startup scene to be blank 👌

(BTW did you check that both cams have the same fov, and both scenes are rendering the same resolution? Either or both would explain that strange scaling difference you're getting here)
I think it was the orthographic camera that messed me up. Scene resolution actually stays linked across all scenes, so it had to be the camera. Good thinking!

Smart and powerfull indeed. But still somehow convoluted and tricky to get it right. Definitely something to improve here.
This is exactly what I was looking for! Sort of..... It is a great technique, but unfortunately, although I was able to get everything to work brilliantly in a simple test project, in a much more complex project only one of the two scenes would animate for me. The scene containing the text overlay would not show up in the composite render or even in the Video Sequencer Preview. Could a heavy rendering load bog down the Video Sequencer so much that the text layer would fail to update? After trying everything I can think of, I'm left with rendering the two scenes separately and combining them in the Video Sequencer.
I tried to use few layers to composite a complex neighborhood scene and it turned out that it was hard to make all the layers transparent And also render out an image of the HDRI But with this message I can...thank you!😀

I have created a few scenes
1 - movie
2 - Intro - which is a scene containing an image seq and a bg colour
3
- Presentation - Which is a compositor of image seq plus various
filters, green screen removal , colour correct a couple of tracked masks
etc.
When I play Presentation Scene in Compositor all looks good.
I change to movie scene and and Video Editing.
I add the Intro scene it works no problem.
So now the movie scene is vse and has the intro scene added.
I add the Presentation scene to the movie scene in video seo and get a black screen .
I have selected sequencer as the scene input.
It is set to alpha over , everything else is defaults and also look to have the same values as the intro.
The only difference between into and presentation, is intro is a vse the Presentation scene is compositor. It has viewer and composite as outputs.
The layout, default cube removed. Cam set to origin, with alt R alt S etc then a g Z to move it above the base.
As a test, I rendered out the Presentation scene as pngs and it works file.
Does anyone have any ideas what I am doing wrong ?

I think the issue is with compositor, I don't think it works very well with the sequencer yet. In the next update this might improve, but I'm not sure. That's my guess. I would render out the compositor scene as PNGs and use that in sequencer instead for that section. Good luck!

The problem turns out I think is compositor cannot feed into to VSE.

I do not know if I have found the best answer as it a little messy.
Have a blend for each part that needs compositoring -> out to pngs RGBA
Finally have a blend as a vse project, this can have a scene for each of the previously processed blends / pngs ) and bring each of the components into a final video.
Ive created shell scripts to process each blend which reduces human error and makes everything repeatable and runs blender in batch mode. Another reason for this is for some reason my pc has problems processing a clip >> 7000 ( dont know why, it has 80G of Ram, losts of ssd etc etc, blender 3.1.2 -which seems a bit buggy so may go back to 3.0.1 ). Using a script lets me cut the processing into 5000 frame chunks. Also it lets me use unix background etc etc.
It is messy but so far seems to work. It would be nice to just have a single blend for everything but I cant make that work.

Is there a way to render a scene for 100 frames and another scene for 1000 frames and just have the first scene loop after being rendered instead of rendering 1000 frames?
Not that I've been able to work out. I REALLY want this feature. From what I can see you have to just render each scene separately.

Very interesting, what I don't get is this transparent shader, you did not connect any input to it. You mention, anything black gets turned into transparent, but if I want to put some text which contains black, over the other scene this does not work, it should be possible to tell the transparent shader what to make transparent and what not. But very interesting info you share here.
One thing I have to figure out is how to sequence more than one scene in blender like one after another with scenes not cameras
