Whilst the Taiidan have guilt for their own actions in corruption of the council and provoking the Hiigarans - there's very much gray here, and I appreciate that part of the lore.
Both were militaristic empires in their prime, Hiigara just got a bit too arrogant from their newfound core, particularly being a dummy concerning the Bentusi, who have their own flaws, nontheless they have long since paid the price. Also we play them, so.. yeah :D.

They heavily bombarded the planet, but they didn't destroy it outright like the Taiidan did with Hiigaran worlds using atmosphere deprivation weapons. As per Homeworld: Revelations, the world of Taiidan survived and is now the bustling metropolitan capital of the Taiidan Republic (unlike Hiigara, which the returning Exiles were very careful to maintain ecological balance with urbanisation needs, resulting in garden cities). Some areas of significance were apparently deliberately left as ruins as a reminder of the Hiigaran bombardment of Taiidan.

You would think the Hiigarans wouldn't use the Empire title for their nation. Considering their history. Therefore the reveal of the Kithless and that many of such are actually former Taiidan does neatly explain such a thing. Millions of Taiidan that remained on Hiigara when the Kushan claimed it as their own Homeworld basically asorbred by the vastly smaller former Kushan population.

And yes, it was confirmed none of the galaxies in the games are the Milky Way. Humanity spread out to multiple ones, and the Progenitors settled this one. It was noted in this video that Taiidan that didn't have the means to leave the planet were accepted in to the nation. Just as various worlds that were once controlled by that Empire have since come under the Hiigaran.
So their actual population is vastly larger then that. Which as is also noted in this video leads to the situation that most citizens of the Empire are not of Kharak origin.
Well nothing to surprising in the end really, a starter population of 600k can only get you so far so quickly after all. Large compromises were unsurprisingly made to let them get their feet under them far more quickly.

Honestly. I have the head canon that Sajuuk pretty much was rebuilt, somehow, into the Khar Sajuuk Mothership as it not only sports the awesome main gun, that is similar to the Sajuuk but has advanced point defense cannons that are basically lightweight ion cannon guns. Shrug. Don't if it was possible, and kind of blasphemous in a way really but I could totally see something like that happening.
