Really dig the design of these deck boxes! Think my only concern would be when putting the bottom box in long side out is there a chance of snagging cards on the top lip when pulling the deck out?

Yea so far so good for me, but yes. While closed, if you hold the box upside down (or drop it on its head) such that the cards fall up out if the slot, I could definitely see that happening. I don’t run into that much because I think the act of just placing the box upright on a table before opening it is enough to re-settle the cards into place. But yea, again, could be a problem depending on how it’s opening/shaken/dropped.
I am finding myself using the 200+ more than 100+. I think 200+ eliminates the issue you’re concerned about, since the cards are side-loaded, and it’s really not that much bigger. Even if I only need one deck, the extra compartment is nice for some extra trades, or a sideboard of extra cards I want to try out in my deck.
What sleeves are your commander deck sleeved in? I've been looking for this color! Omg I didn't think it existed I hope it's not a trick of the lighting lol

Does 100 single sleeve cards leave some space for tokens?
Yes, definitely. Even double sleeved, I can get about 2-3 tokens in there if I really want. With single sleeves, you could probably get 10-15, assuming a “token” just refers to a regular, un sleeved mtg card.
