Great video, you did not mention the locking nut. Oviously you had it loose for the whole video. Do any of them have an effect on intonation when locked down.

The locking nut is loose while you are performing your setup so you can loosen the strings when needed. Once intonation is performed the locking nut will not effect intonation when locked down.

Well you explained the problem i was having yesterday when i was trying to fix the intonation on my Wolfgang. On several strings the fretted note was sharp and i was running out of real estate moving the saddles back. I did not know there are actually 3 holes there and you can move the set screw. For now at least the intonation is a lot better than it was. I will move the screws the next time i change strings.
I was trying to lower the action by lowering the posts that the Floyd rose rests/pivots on and i was messing around with the spring tension in the back as well to try and get it flat. Well i noticed one side of the Floyd is higher up off the body than the other, the high E side by a little bit. Should it be level or is that common? I heard some people say they put their Floyd all the way flush against the body but i can't do that because the action gets too low and it buzzes out. Is it supposed to sound better or what's the advantage of it being flush against the body?

Probably a bit too niche, but could you do a video on setting up a guitar with an Evertune Style Trem?
