How do you make sure that your product solution gathers all certificates in a companies IT infrastructure? For example, if they have forgotten to add system A to their certificate management database, they could with the same reason forget to add system B to your product?

Good question. Because we find the certs that an app uses while running, (where they were loaded from, what they were used for, and where they are in the code) we can catch lost or missing in-use certs wherever they are stored. Although that relies on the user scanning all their applications, so that's why we scan filesystems as well.
