Although the toxicity that is left behind is not based on wether or not he considers it a flaw. This "irrational affection" is truly because the Morty we see is not his grandson. Not even related to him, he went ahead and became a part of an abandoned Beth's family to cope with losing his daughter. But at the same time is what's holding him back from moving forward. That's why the machine expels his "Love" for Morty. It actually expels his unhealthy cope mechanisms.
It's irrational attachment, in that he can't allow himself or his grandson to grow as people separate from one another. But you see that attachment addressed in the most recent Evil Morty episode. He was able to overcome it and actually tried to give Morty his own humanity
