    as far as i know people usually go for reference based assembly, as several advantages are there. But I completely agree with the point that you raised regarding the missing of novel genetic configurations? it would really help if you could elaborate on how reference based assemblies will mask and upto what extant.

    You’re talking about modifying companion species that outweighs our great Species by orders of magnitude. If you’re playing with fire like that, launch those experiments into deep space. Conduct such experiments on automated spacecraft on solar escape trajectories.
    Seriously, one mistake and you’ll delete the species.
