For all of you in the comments: All Nicalis did was port and publish the game. The original game was made by Terry Cavanagh. Nicalis also didn't make Cave Story, they again just ported and published it.
You can also hear this in the Android version, the one I did first. I didn't imagine that in the PC version they used the less aggressive one even in this level...i still remember and prefer that level with this version, it's the final level by the way!

took me a while to realize Cave story was made by Daisuke (Pixel) heheh... Still, gotta thank the publisher too they played a hand in it.

It does. Go to the second room of the final level on 3ds, then backtrack, and it'll start.
I felt so happy once I finally beat this game on 3DS.
then I went into immortal mode to get all the tokens.
This isn't ONLY the 3DS Intermission theme but the final Intermission music. (Before turn off the dimension stabilizer)
Basically Predestined Fate, but with the interference from the DSG added in. Fits really well.
