In resetting the iPhone through iTunes... Does it reset iTunes? like, delete all the music, media, etc? Or does it only affect the phone? Then from iTunes you can load up all the old phones settings onto the new one?

This wont remove the apple ID. So if it was stolen the thief would need to know the password to the apple ID

Thats correct, it only resets the phone. And you can use iTunes to get all your data back.
