Ok so, to start it off, minor changes are often results to beta testing, so its nothing new here.
As for the interiors, my guess is, that they didnt really care. After all they completed San Andreas earlier, and during the development of that game they decided that interiors dont have to match with exteriors. Mostly because only hardcore map explorers noticed that. This is why when they made Tenements, they could've focused on level design, instead of sticking with limited space. Same with bmx park, after they designed the place devs probably thought that putting such a bit building in New Coventry was a bad idea because it would look unfitting, so they pretty much shrank it. Tbh we are still lucky to have this in game, as there are deleted buildings like the mill.
As for junkyard, there may be a whole different reason to not include this in the game. They probably had frame drops, or even game freezes due to having quite big portion of the map to render. Keep in mind that this game is based off Vice City, a game that was an unoptimised mess for PS2. Even though Bully at PS2 is running smoothly, and fairly glitchless, I experienced a freeze.
In general it is still quite a lot of stuff left to at least give us an idea what was changed. Sometimes I just dont understand the very minor changes, like mentioned 3 windows thay became 2, in a completely meaningless building... guess thats Rockstar at its finest.

My only guess is that the people who did the interiors didn't really communicate with whoever designed the map or exteriors. Or they just had free reign

I always figured being at lolas house ment outside it and she just lived in one of the rundown apartments in new Coventry. There are a few in the area the cutscene takes place
Maybe getting on the spazz industry building was supposed to be one of those hidden easter eggs. I know in GTA there's certain packages you can only get with stunt jumps or platforming other buildings.
Like it was their intentionally for players to get a bonus in Tagging by exploring
