I tried this myself from multiple places and it does indeed seem like the horse just despawns shortly after entering the sky archipelago. I also tried to reach some of the lower isles and the horse already despawned at an altitude of 500.

If your nearly out of power, you can use Zonai Charges to refill your battery, and the Zonaite Armor to stop it going down as fast.
A large Zonai charge refills your entire battery, and it won’t deplete at all for a few seconds. It’s like how hearty meals are OP in the late game.
