I have to think the intention was more along the lines of Nomad, which couldn't handle the illogical humans, but Nomad's cliche was "Sterilize!" - not the "exterminate!" of daleks. Nomad was not inherently evil and bent on human destruction, unlike Daleks, and neither does Watson appear to be, it simply cannot compute humans!
