So why Shaggy is wearing red is because in side movies he wears red, especially when the whole gang isn't with him. Like in The Reluctant Werewolf movie it's Shaggy, Scooby, Scrappy, and a random girl (forgot her name). Also The 13 Ghost movie is Shaggy, Scooby, Scrappy, and Daphne. But pretty much yeah, red shirt means different universe, green shirt, "normal" reality.

Shaggy is wearing red to represent this shaggy isn't canon to the shaggy mod (though those events still happened).
