I haven't ran into the ship falling issue since shortly after the release, that said, I have also been playing using the Unofficial Starfield Patch, which is a mod the patches a lot of issues that Bethesda hasn't yet dealt with.

I had glitching problems with the Star Eagle every time I went to Cheyenne. Have you upgraded the ship? Might’ve wanted to activate that robot kinda keeps ‘em occupied while you go on about your business. Oh and did you “obtain” a bounty? I ask because they acted like you one of them. I was doing the trackers alliance quests when I realised I at the same time was infiltrating the crimson fleet, wich made my bounty with them stuck up pretty steep and fast. Great playthrough!
