Generally, I don't have a problem with colour anaglyphs. With programs like these, there's usually an option to make the colours a bit weaker so that the 3D effect is not compromised as much. I haven't run into issues with green or yellow myself. The only colour that is really problematic is red. If there is red in the scene, it will be changed to purple in a colour anaglyph.
