And exactly thats why he didn't shoot him in the head, he knew it was a rough way down but, that Wick could survive it and the hunt against the high table will begin. And Winstons hands would be clean, he shot wick off the building he could easily say how would he know that Wick would survive that fall after those shots. Plus, considering Wick was on his own for pretty much that whole movie meaning no one was supposed to help him. He could then said that he didn't expect him to have that suit on, and easily say who gave it to him? so all in all his hands are clean or at least one would assume.

You know there's a connection not yet revealed in John and Winston's relationship. You can tell just in how the address each other. Winston is the only one who calls him " Johnathan " others call will maybe once call him that but then it's " John ". Mostly it's Mr Wick, Winston never deviates from calling him Johnathan, like family member who knew him as a child. When you were a kid you messed up your parents, family would use your formal name, bo short cuts, nick names. Winston out of respect but it goes deeper and tone familiar, close. Winston might just be the closest John has to a father. A father who is getting slowly annoyed by his son's antics and incessant tendency of always having a bounty in his head and always getting pursued by killers. He just keeps it business as usual and honest but not offensive in any way. And also the father who always has to rescue his son from death.
He reminds me of Q. Only without a heart and only cares about his business.

There's a fan theory that Winston is behind everything from John Wick's return and his subsequent destruction of two entire crime syndicates to whatever chapter 4 holds, likely an all-out war between Wick (and those that side with him like the Bowery King) and the High Table. With the High Table out of the way, Winston becomes arguably the most influential person in New York, as well as probably the most powerful member of the whole organization.

I dont think it was part of any such grand plan from the beginning but I feel winston was gathering allies and biding his time to take out the high table. All throughout 3 we saw the hightable wrongfully punishing people for the sake of their own power. We can kinda see this with the bowery king who feigned his loyalty and is probably going to use wick to get revenge. Winston has been john greatest ally and its pretty clear he did john a favor while also giving himself time to recover, I can honestly see this franchise ending with winston toppling the high table and placing himself as the enforcer of the undergrounds rules where organizations will be answerable to him. its honestly a brilliant strategy and in the end he'll have the boogyman on his side even now i think.
