Marvel must've known they made a mistake trying to retire Iron Man so quickly because that doesn't factor into Age of Ultron at all.
Yeah, as far as endings go this one makes no sense - they wrangled in a short exposition in to Civil War, but it's still a little off.
Bluimus He talks about his relationship troubles with Pepper and mentions how he blew up all his suits as a romantic gesture but then 'couldn't help himself' or something to that extent. Really they should have addressed it in Age of Ultron because he goes from supposedly clocking out, to having the very very advanced Hulk Buster system.

Honestly the biggest plot hole for Iron Man 3 for me is: The president goes missing and they don't send Captain America? I doubt whatever he was doing at that time was more important than the president going missing.

War Machine stole the suit in Iron Man 2 with no trouble whatsoever. I still LOVE Iron Man 3 though, despite what many others think. Iron Man 2 wasn't very good though.
Definitely, I mean. When was the last time the president visited Iron Mans crib and tested one of the suits? Definitely never.
Super late reply here. In Iron man 2 Nick Fury raised similar question at a dying Tony, which is later implied that Tony deliberately included Rhodey's data so that the suit can be driven by Rhodey any time. This explains why Rhodey walked out with an unweaponized Iron Man suit with virtually no resistance.

The whole Pepper "not dying and then being able to easily defeat Killian after showing up" was ridiculous. It could've been a darker, decent ending, one with Gwyneth Paltrow meeting an end, (thank god for that), sadly not the case.
The biggest tragedy was her "surface - of - the - sun" proof underwear. >.>
Sturmgeist Think about it, Killian is half dead, Pepper is also infected with EXTREMIS, and thus she has superhuman strength and heat resistance unlike the suits. If they were to run a dark ending the story probably won't end well - you want the Iron Patriot to gatling gun Killian? Nah Rhodey would also be in a mess after having his suit stolen.
