Please update; I have noticed that version 20 contains not one but 2 different plugin database folders. In version 12 the sole plugin database was located at C:/program files x86/Image Line/FL Studio 12/Data/Patches/Plugin Database. While version 20 still has a plugin database folder oh that location it has added another one at C:/Users/(user)/My documents/Image Line/Data/FL Studio/Presets/Plugins database.
Instead of creating a master folder for all your own stuff, I would just create a folder for each category, but then place 1 symbol in at the end of those category names, to make sure the folders don't get combined with their folders. Example: "Compression-DT", "Limiters-DT"

I add two hyphens in front of my custom folder titles inside the main effect and generator folders and updating FL didn't alter those custom folders. The two hyphens also add my custom folders to the top. example: -- Dynamics ... this folder is right in the effects folder so I don't have to seek thru "My Effects/Dynamics"... too many levels in my opinion...

Is it possible to have FLStudio show the directory structure of your master VST folder for instance, is an alternative ordering with dir-nesting possible?

The best way for me is to create a folder and in that folder you sort your plug-ins by bundle and the others by the effect it is.
