After all the Sephiroth you see here is the real one and the one that is doing bad stuff around the world is just Jenova transformed into Sephiroth. It makes sense the weapons are much stronger than Sephiroth in both lore and gameplay
They're the same being. Sephiroth real body is trapped in the Mako cocoon in the northern crater. His Will/Spirit however has penetrated the lifestream which allows him to manifest in some fashion in the physical world as well as the more metaphysical plane.
