The best way I've found is isolation: don't bring plants or materials in from outside because bugs will hitch a ride. Neem oil, or derivatives, work pretty well once bugs are in.
What are you using for your seed starting medium in the net cups? I've been trying everything and don't like getting my system dirty. I've tried coconut coir but it gets dirt everywhere, oasis cubes but they crumble to dust all over, rockwool but I want the option of selling the plants or planting them outdoors if I want and that's not biodegradable. I have a farmstand and start seedlings, sell the plants, harvest and sell the fruit, vegetables and repeat this cycle and I just don't like getting my hydroponic system dirty and want to stop starting seeds in potting soil too. Transplanting them after would still be an option. I setup my hydroponic system just like yours but I'm using then Kratky method.
I use Rapid Rooter Plugs or Viagrow Grow Plugs. They do pretty well at staying together and have excellent germination rates. Check my materials page for links and info on what I use: www.simplegreenshydroponics.com/materials

But we have been warned against too much humidity in the spare bedroom we are planning on using. mostly because we are in central Ontario Canada on a small lake, so humidity is sometimes a big issue. We also only have Electric heat and a crawlspace. Do you find you need to address the humidity in your grow room? Thank you in advance.
I don't usually need to adjust humidity, it stays between 35% and 55% depending on the season here in WI. I don't think a 2 rail system will have much effect, but several systems in the same room may raise humidity.
