I agree, Halo has awesome lore. I feel that the shift from Bungie to 343 really saw a disconnect in the depth of lore for the halo-verse. The flood is basically the main antagonist and mastermind behind the events of the series, and we haven't truly interacted with them since Halo 3.

The ways it's weaved in things as unimportant as Antoines journey to things as importantly as the still unknown objectives of the grandmaster to random NPCs showing up games later giving you tales of the heroes from the previous games. Not just honorable mention but #1 spot for sure

My favorite lore has to be the NieR Series, it's such a mind blowing feeling when you realize everything what's happening in the game and what happened to that world before you take part in it
But it's even more mind blowing when you realize how philosophical and deep that lore actually is. Most games lore are just that, a story to tell, and even if it is insanely big like Elder Scrolls, it doesn't have a message or a real reason to be that big.
    That's the difference with NieR

To each their own, but a world is where different stories happen but none is the story of the world, is my best approach to lore, so philosophical meanings and moral of the story/ies ain't my thing.
And that is why I love the elder scrolls because it's universe isn't centered around someone or something or some concept, it's just a separate world, like ours but different. And even the lore in the books in the game are just attempts of people in that universe to understand the world around them, like people thought of flat earth in the real world so does the people of the TES universe think about the structure of Nirn,Oblivion and Aetherius.

I love lore, and I collect every book I can of it from a variety of games and other story worlds. I love digging into it. Really well-done lore is difficult, too, I think--especially for a video game. It can become convoluted real quick, especially if they make a habit of continually retconning the lore.

I played Skyrim for a long time and I'm a bit of lore freak so I'm often on fandom wikis of anything I find myself invested in. Elder Scrolls is one of those series be it games, books or movies that the lore is so deep. Not just rich-filled lore but the concepts of CHIM and towers just totally brings it to the top for me.

Even if it is cheesy/complete madness at times (looking at you Red Alert 2) it still all makes sense in the world you're playing in.

Warhammer has the biggest and craziest lore hands down. Ever since I was introduced to it from total war, I came to find out there's hundreds of books by dozens of authors. There's so many books that there's no official chronological order to them, except for the end times. And supposedly you don't miss anything by reading them out if order. That's how expansive the lore is.
There's also warhammer 40k, which is even bigger, but it's space based while fantasy is more like lord of the rings, which I prefer.

There is a treasure hunt side quest in the Witcher 3 where Geralt follows the trail of an old Witcher who wanted to become human again. So this Witcher decided to go on a religious pilgrimage around the world and he leaves his Witcher gear which Geralt ultimately obtains. But for each check point where you get the stuff and read the notes that this Witcher left behind about his journey was so detailed and I got so immersed and obsessed with finding out how he ended up and I followed his whole trail not only for the gear but mainly to read this Witcher's story. I nominate Horizon Zero Dawn for the simple reason that humanity's return to hunter gatherer tribes as a result of the apocalypse was because the person responsible for the apocalypse didn't want to be remembered as the one responsible for it. He sabotaged the systems that would have educated future humans about their past, erasing all of human history and him with it.

The Destiny series and the mass effect series lore is very complex and multi layered. They are great stories told over multiple years and are not given the love they deserve. Both games set up the end of the series at the beginning with out giving it away and builds on its self to a big ending you won't see coming. Two of the best game series ever made, each answer presents a new question, with great stories and lores tied in to game play. True you can play them without ever knowing the lores or stories but you most likely won't know what's going on in the games truely or why things happen the way they did.
