Well Samantha Morton was actually on set playing the part of Samantha with Joaquin, but Spike Jonze wasn't happy with the portrayal they had worked on, so he brought in Scarlett Johansson as a replacement.

To be fair, her performance was very well-received. After this movie came out, there was talk whether she should be nominated for a Best Supporting Actress Oscar, or if they should create a new category for voice-over actors. Nothing ever came of it, though.
