That would be Rooster's emergency transponder beacon. Pilots would be equipped with transponder beacons on their person as a means for friendly forces to know where are the shot down pilots. The script's way of subtly showing, cueing and finally telling the audience: Rooster's transponder beacon active and reading supersonic = Rooster is on a supersonic aircraft (No human can run at that speed!) Overwatch reports an F-14, which matches the location of Rooster's beacon = Rooster is in the F-14. Rooster is not formally trained on the F-14 = someone proficient in the F-14 is flying him. Admiral "Cyclone": "It can't be" can be attributed to him dismissing his initial assumption that Rooster is flying the F-14. For others wondering why Maverick's transponder beacon is not shown, there are many possible reasons, each one by itself or in combination can lead to the result of why only Rooster's transponder is shown: 1. Maverick's beacon was damaged / disabled during his fall to the ground. 2. Maverick was shot down first and he was on the ground for longer - we do not exactly know how long he was unconscious. Assuming his beacon was not damaged to failure AND automatically activated upon his ejection / fall, its battery could have been dangerously low / depleted by the time they flew back within range of the carrier. 3. Even if the emergency transponder beacons has to be manually activated by the pilot and not automatically activated - justified, especially in hostile territory, to prevent enemy ELINT (Electronic Intelligence) from homing in on the beacon's signal and apprehending the downed pilot - the explanation is that Rooster managed to activate his beacon while in the RIO seat, as Maverick is too occupied with flying the two of them out of there.
