That would be kind of funny and fit the memes. The other older theory was Alpharious was evil and killed and the other brother trying to control a corrupted Legion. But the primarch book hints that's unlikely that Alpharious could have turned. One way or another, Alpharious is working for the Imperium. If he is alive.

Yeah, one of the writers thought he was real clever and made the "Eye of Terra" (as in the eye of the aquila head that has it's eye) a major imperial symbol before the Eye of Terror was ever explored or named. Supposed to symbolize that the Emperor is always watching or something. Horus used a stylized version as his sigil, which became the chaos-star eye used by chaos marines all over the galaxy, which is why it's fallen out of favor in the Imperium.
Sanguinius used it too: had a ton of them all over his armor, but he modified the pupil to look like a blood drop. Look at the famous picture of Big E confronting Horus over Hawkboy's corpse. Hawkboy has the blood-drop eye on his shoulder and waist, while Horus has the normal one on his chest and waist with the Chaos version hanging between his legs.

I think Fulgrim's possession allowed for the corruption of his soul. While a Primarch possess really strong willpower and fortitude they can still be corrupted by chaos, so when the Daemon took control of him that's when his soul was corrupted by Slaanesh and while through his willpower he was able to beat the Daemon the damage had already been done. Whilst his fall was one of the dumbest I think that his fate was signed the moment he picked up the sword, it was the corruption that didn't allow him to put down the sword, that's how Chaos works and you know this better than anyone, it's a subtle and slow process, some are able to resist it but not all are as incorruptible.

Alpharius' motive for joining Chaos and the Rebellion was to Save the Empire and the Emperor from a Worse Fate. Which was close to what Omegon claimed was Alpharius' motivations when Omegon was impersonating Alpharius after Alpharius was killed by Dorn, but Omegon thought that Alpharius was trying to dodge the prophesy too by only appearing to join Chaos. Which is also what Alpharius said when he was impersonating a Alpha Legion Astartes while serving Omegon who was impersonating Alpharius after Alpharius was killed by Dorn, except he thought that it was actually joining Chaos to dodge the prophesy, not just appearing to join Chaos. And what Omegon said was Alpharius' motivations when Omegon was disagreeing with Alpharius and deciding to actually rebel against the Emperor because Horus was the best way to stop that prophesy, and that after a few hundred years of observation, Alpharius could easily take out Horus right after, no Chaos required. The way Alpharius reacted to Omegon's description of his motivation was to say that Chaos was required, and that it had to be a true pledge of loyalty to chaos so that his hand would be steady, and that Omegon would be able to pull him back from Chaos when the deed was done. Which is what the Astartes who was impersonating Alpharius told Omegon when Omegon was impersonating an Astartes, and ordering Omegon to fall to Chaos with those under his direct command. But Omegon, while impersonating an Astartes, realized that he would need to make sure that not all of his Astartes fell to Chaos, so he impersonated an Astartes impersonating Alpharius to order half of his most loyal squad to only appear to fall to Chaos but to NOT fall to Chaos, so that they could save Alpharius - who was himself - when the time was right. That Astartes who was impersonating Omegon impersonating Alpharius thought this plan wasn't quite up to their usual quality, and so decided to involve a few normal humans in it just in case things went south, because that Astartes realized he was impersonating Omegon (who didn't exist) impersonating Alpharius, and wasn't quite certain that Omegons plans had enough plans within those plans within those plans to truly live up to the Alpha Legion standards.
tl;dr : Somewhere along the way, the Alpha Legion forgot that Alpharius was killed by Dorn.
