how are you creating new layers just by clicking the pen tool?
Probably using hotkeys. The standard for create new layer should be ctrl + shift + n

You didn’t explain how you created the slide of the black circle
ust do these steps.
First make a circle and duplicate it.
Then select the duplicated circle and drag until the shape that you want come.
After that, click the corner of that duplicated circle while clicking ctrl.
then, right click on the original circle and select rasterize layer option it.
Finally, delete the layer of the duplicated circle.(you can still see the selection afterwards) so simply delete it.

From (1:45) I have absolutely no idea what you did to remove the image (red circle)

Make selection on red circle (press ctrl) on layer after go to the second black circle then simply click delete.
I tried his steps over and over again I cannot get passed this stage. Wont work for me from (1:45)
