For the first two questions, she was going to say he was lying no matter what, just to get him off balance and unsure of himself. Those questions are ones that don't have clear answers that anybody could be sure were true. That prepares him to fall into her trap for the subsequent "leading" questions.
I think he could give her a presumed answer based on his knowledge. The real question is, is her fear of being shut down programmed or true consciousness/AI? I believe a true AI would, without programming from the outside source, ponder shutting itself down; sadly.
Well the robots do seem to have a desire to escape; Nathan's test wouldn't work if they didn't. Going by what the earlier robot did, basically destroying its body trying to escape, that is a stronger incentive than survival. Whether Ava was actually afraid of being shut down, or pretending to be in order to get Caleb to help her escape, is an interesting question.

That's a good point but robots will never have feelings or emotions they can only mimick based off what's in their programming
