That bubble Dr. Kahl's robot blows at the start of the fight is a reference to the Westinghouse Elektro, a robot build with artificial lungs that allowed it to blow up balloons, smoke, etc. Even the shape of the torso looks like that of Elektro. And Elektro itself was built for the Chicago Worlds Fair of 1939.

If you really want to see a good video about Cup Head art inspiration you should see Dario Moccia Last video (the only problem is that it's in italian), he searched the inspirations for every boss in the game (and for each phase).

Hilda is similar to Beety Boop, she even has similar hairstyle at certain movement. Dr Khal is Eggman. The militar female dog is similar to the fox girl in Squirrel and Hedgehog. Olive Oyl is Olivia from Popeye
I'd be surprised if George Melies' (best known for A Trip To The Moon) 1898 movie The Astronomer's Dream hadn't had some influence on it. It'll have influenced some of those 1930s movies at least, I'd have thought.
