Do you need to go and illuminate the caves underneath or is it fully fonctionnal without doing that?

You won't have to light up much since you are 100 blocks up but still need to light up blocks below.

I got a question, what was the purpose of the redstone dust you had to place in a stair-like way? Great farm btw!

from the looks of it, the redstone activates the trapdoors periodically to flush the mobs into the water channel.

So why all the water? What is the purpose of it?

The water which are on the roofs of the bottom area and the killing area are for killing spiders. The rest is to move the mobs to where you can kill them.
