He hit him 6 times before finishing him off with a final and 7th blow.
The Seven Steps allude to the 7 Chakras. They aren’t directly aligned in such an order but the way he is broken down with the blows is very symbolic to systematically dismantling a human. He not only killed him, but also his soul in the process. Which is why such knowledge was held as taboo or forbidden.
1st Step- he takes out his heart. The core of his personality, identity and his ego. The heart Chakra.
7th Step- he obliterates his spirit. His ability to be fully connected spiritually to his physical body. The core of his emotional issues (as he clearly stated his pure hatred for Snake Eyes)
The Seventh Step was a way of his uncle transcending and living in spirit through the carrier of the knowledge (Snake Eyes). So the beholder had to be to a degree, worthy of such honor.
Storm Shadow was filled with pride and wrath, which is why his uncle likely deemed him unfit as a vessel for The Steps, as pride and wrath evolve into hate.
Once his uncle would die he’d never be able to return physically. He’d only be able to live in someone through the seed of knowledge that he would cultivate (in spirit). He wanted his work to survive, but he wanted it to live well.

For anyone who is curious, Snake Eyes is using ko-katana or chisa katana without the tsuba/hilt. According to Wikipedia and Sword Buyers Guide, the ninjato is a modern invention likely not used by actual shinobi mercenaries. The ko/chisa katana is more suited for indoor/close quarters fighting.

from what I understand, they were going to have Storm Shadow come back in a later sequel with him being very messed up psychologically due to him taking these 7 blows and essentially being killed in spirit. His first blow to the chest would have been fatal as the air pressure alone from the strike went THROUGH Storm Shadow's body..out his back..blew out the back of his Shozoku and the backpack and scabbards for his swords..so multiple layers of cloth and then wood as well? I find it amusing that although this had but a tiny fraction of the budget in comparison with Hollywood's take on G.I. Joe, both films were pitiful and utterly lacking in creative depth compared to this lowly animated feature.

Love the whole sequence. Grew up watching GI Joe after school in the 80’s. The only thing I HATE is changing the reason Storm Shadow hates Snake Eyes. I always loved Storm Shadow and saw him as a likable villain who wasn’t always a jobber and whose character was treated with more respect. Changing the story about him believing Storm Shadow was responsible for his uncle’s death cheapens the character and makes him shallow. I don’t even care that he lost because of the awesome way it was done. I do like to think Storm Shadow should be superior H2H because Snake Eyes uses modern weapons (which would give him a huge advantage if he used it) while SS focuses on traditional.

Here's the background on Snake Eyes:
Snake Eyes is the code name of a member of the G.I. Joe Team. He is the team's original commando, and much of his history and information, including his real name, place of birth and service number, have remained "CLASSIFIED" throughout all depictions of his origin. All that is known for certain is his rank/grade (originally U.S. Army Sergeant/E-5, eventually reaching Sergeant First Class/E-7 before it too was made "CLASSIFIED"), his primary military specialty is infantry, and his secondary military specialty is hand-to-hand combat instructor. Snake Eyes was trained at the MACV Recondo School (Nha Trang), and served in LRRPs in Southeast Asia with Stalker and Storm Shadow, eventually leaving the service to study martial arts with Storm Shadow's Arashikage ninja clan. He has undergone drill sergeant training, and is a former U.S. Army Special Forces and Delta Force operator. Very little else about his past has been revealed.
Snake Eyes was living a life of strict self-denial and seclusion in the High Sierra with a pet wolf named Timber when he was recruited for the G.I. Joe Team. He is an expert in all NATO and Warsaw Pact small arms and a black belt in 12 different fighting systems. He is also highly skilled in the use of edged weapons, especially his Japanese sword and spike-knuckled trench knives, but is equally qualified with and willing to use firearms and explosives. Snake Eyes is quiet in his movements and rarely relies on one set of weapons to the exclusion of others.
During one of his first missions for G.I. Joe, Snake Eyes' face was severely disfigured in a helicopter explosion. Since then, Snake Eyes has had extensive plastic surgery to repair the damage, but his vocal cords cannot be repaired. He usually wears a black bodysuit, along with a balaclava and visor to cover his face. When out of his uniform, Snake Eyes is shown to be Caucasian with an athletic build, blonde hair, and blue eyes.
Snake Eyes has been shown in most continuities to be romantically involved with fellow team member Scarlett. He has also had several apprentices, including Kamakura, Tiger Claw, and Jinx. His personal quote is "Move with the wind, and you will never be heard."
