Soil particles are entering into filtration bed through muddy Water.
Please Keep, Coir cloth/ Gunny sac (Replaceable) followed by rough Sand layer, AQUATIC plants beds so that settled water should enter into filtration bed around Bore well

Don't feed direct water from agricultural lands into borewell as it could have pesticides and fertilizers in it. Try with roof water or land water only.
