Why cann't we simply sequence it after restriction digestion?....why to amplify it by PCR?
For sequencing as well you need good amount of starting material. Some times it's a technical issue with amount of sample

When sequence is already unknown how to know which restriction enzyme required when do restriction digested?
You should choose the endonuclease restriction that doesn't cut your transposone or known DNA region
