Why is the factory listed top speed for a 2004 - 2008 R1 175mph when I see these bikes going 299kph and 186mph in CZcams videos all the time? Different gearing from stock? Power commander?

That was more than 300kph if u see the rpm still going so it means hes with 303 305kph

No, the speedo overestimates the actual speed by up to 10%.
300kph is really 270 kph.
