something I don't understand: if humanity had such advanced technology half a millenia ago, how come they were defeated? Flow of storyline is not consistent.

they got complacent and too divided. No FTL communication between human worlds. These are all colonies long removed from the actual Sol Empire. Terra(post conflict called Nova Terra) was the first fully terraformed Earth 2.0 project seeded almost 20,000 years ago in the Andromeda galaxy.

Keep in mind we have examples of unlocking tech, but doing it far too late to make a difference already, even in other media as well, like fallout universe, so most likely they were like "since we discovered this tech too late to make use, we will secure it and hide it for the survivors to use"
