That's where Indonesia and the Philippines got angry. Indonesia fought back militarily, but the Philippines did not fight back militarily. Indonesia was of the view that Malaysia, which had just been formed at that time, was an accomplice of Britain who wanted to remain in power in Southeast Asia.

Indonesia wanted the independence of Malaysia but Indonesia's president Sukarno didn't agree the independence of Malaysia with the help of colonisers, in this case British. Malaysia, Indonesia, and Phillipines had agreement called Manila Accord to hold referendum to vote with the help of UN. But British didn't want that to happen because they might lose those lands so they offered something to the Malaysia PM which led to Malaysia throwing away their agreement with Indonesia and Phillipines and declared independence with the help of British. Even though the UN referendum proved that those areas wanted to join Malaysia but that didn't matter anymore because Malaysia acted rush and already made Indonesia and Phillipines mad by disregarding their earlier agreement. And to give you more context, Indonesia had Dutch as coloniser. British treated Malaysia way better than how Dutch treated Indonesia. That's why Indonesia's president was adamant to get rid of coloniser and very anti coloniser. Malaysia had different opinion because British treated them decently in comparison to their neighbour. Sukarno couldn't see that perspective from Malaysia because he experienced how brutal colonisation was in Indonesia.
