We are using SongShow 9 that can have independent backgrounds for the different confidence monitor feeds and projector feed. I send our Atem a white text black background that can use a luma key and the projector gets the motion graphic. Can ProPresenter be set up the same?

Yes, ProPresenter can do this. We don't use colored backgrounds on our lower thirds for broadcast (too distracting, IMO), but we do for the sanctuary projector screen. For our lower-thirds, we have a semi-transparent gray rectangle as the background, but that could easily be modified to any solid color or no background at all (we use alpha keying, so have that flexibility).
