The funny thing is, even though Frank erased the Punisher Thanos timeline, Frank's violence is what sparked Thanos into becoming who he is, so yeah, canonically, in the main timeline, Frank is still the cause of how Thanos became who he is, making it a paradox.

I just love how regular 616 Thanos is now terrified of The Punisher. He could easily kill him, but doing so would send Frank to hell to meet Mephisto, which is just one step closer to becoming Cosmic Ghost Rider, who gave Thanos the business. So Thanos does not want Punisher dead at all.
I like how he thinks Thanos will always be evil no matter what, but in say "What If...?" when T'challa becomes Star Lord, he sets Thanos on a good path. So it really is just how he raised him.

We have no idea how Thanos was raised in that episode so using that as an example wouldn't be a good one
You are forgetting any writer can write a story how they want as long as it fits the setting and character traits. Tchalla has always been a noble optimistic guy which Frank Castle is not, heck Frank doesn't even try convincing common criminals to reform! 😂
We all know that someone just doodled thanos in the punisher outfit and they thought it was cool so they found a way to make it work
It's like the writer took the "what if you go back in time and kill baby Hitler" story and just applied it to this. It's alright, not bad

He realised no one was here, and was alone for years. Changing his personality. Then galactus came looking for the fantastic four. But there was only frank ghost rider. He offered to be his servant and he can eat earth too. Galactus took the deal. Making frank ghost rider into cosmic ghost rider. Now go read the rest of the comic yourself to know the full context

It's never a good idea to go back in time, and kill a dictator as a baby. Because they actually haven't done such horrible acts yet, so at that time, they're innocent.
