I'd heat up the sauce and I'd likely just layer the ingredients vs trying to mix em up, but for sure you put those ingredients together and your gonna end up with happy tummy:)
It might work better to cut the pepperoni and layer the dough and cheese. Into two layers with some sauce between the two layers. That way cheese is on each section of dough.
